I do not get any error while installing it. But I do get some warning messages when setup runs some rules to check whether system matches the requirement or not. One is SP1 of IE 6 is not available and minimum hardware requirement is not met.

Additionally if you are using cross database queries between databases on that server then Azure SQL is not a good candidate. In fact nothing that was written to work on a server that old is not going translate to anything in Azure without lots of coding changes. Azure wouldn't accept a migration of that server from a virtual image as well.
So what do we have left here? Option 1 at this time. Verify the backup. Then before you make sure you have a good password for the local administrator account. Try to rejoin it should work and if successful verify that SQL is working. Additionally before doing this you might want to shutdown the SQL services and disable them from starting until you have added the server back to the domain. I am not sure that actually matters since SQL probably won't work until its been re-added.
Turn off SQL if you are going to use a snapshot to revert back to. If the app is that important then they need to idle some of their projects and make this one a priority. Data can be migrated from the old database which can then be used to test against as the app is rewritten. I never had any luck with getting Netdom to work when the trust relationship has already failed. Of course the powershell method always works Still worth a try though. In my environment nothing points directly to the actual SQL server.
That will at least get you to a newer OS. I would HOPE your production machines are patched, otherwise! Hasn't happened in at least a year, though.
